Are my original files changed?
No. Both uploads are only read. Annotations are written to new files, so the documents you uploaded are never modified.
What if the two documents have a different number of pages?
Pages are matched by how similar their text is, so an inserted or removed page does not throw every later page out of step. Pages with no match are reported as added or removed.
